Abstract
Rekonstrukcija podrijetla i evolucije poliploidnih genoma od divljih srodnika vrlo je značajna u citogenetičkim istraživanjima. Satelitske sekvence DNA koje tvore dugačke nizove uzastopno ponavljajućih jedinica prisutne su u svim biljnim genomima, ali mogu varirati u nizu značajki, uključujući sastav nukleotida, brojnost i distribuciju u genomima. Stoga, satelitske DNA brzo divergiraju i često su specifične za vrstu ili rod. Rekonstrukcija jednog tipa satelitne porodice na temelju rezultata sekvenciranja sljedeće generacije (NGS) u kombinaciji s bioinformatičkom platformom Repeat Explorer i algoritmom TAREAN, pridonijela je našem boljem razumijevanju složenog porijekla alotriploidnog luka Allium × cornutum. Primjena fluorescencijske hibridizacije in situ (FISH) pomoću fluorescentno obilježenih oligonukleotidnih sondi omogućuje odgovore na pitanja vezana uz strukturu, mutacije i evoluciju ne samo pojedinačnih kromosoma već i cijelih genoma. U ovom radu, koristeći podatke NGS sekvenciranja identificirali smo ponavljajuću satelitnu sekvencu veličine 97 bp (AceSat97) i mapirali njenu distribuciju na kromosomima alotriploidnog luka A. × cornutum i tri pretpostavljene roditeljske diploidne vrste Allium cepa, A. pskemense i A. roylei.
Abstract (english)
Reconstructing the origin and evolution of polyploid genomes from wild relatives is very important for cytogenetic research. Satellite DNA sequences, which form long arrays of tandemly repeated units, are present in all plant genomes but can vary in a number of features, including nucleotide composition, abundance, and genome distribution. Therefore, satellite DNAs diverge rapidly and are often species- or genus-specific. Reconstruction of a satellite family species based on the results of next-generation sequencing (NGS) combined with the Repeat Explorer bioinformatics platform and the TAREAN algorithm has contributed to a better understanding of the complex origin of the allotriploid onion Allium × cornutum. The application of fluorescence in situ hybridization (FISH) using fluorescently labeled oligonucleotide probes allows us to answer questions about the structure, mutations, and evolution of not only single chromosomes but entire genomes. In this work, using NGS sequencing data, we identified a repetitive satellite sequence of size 97 bp (AceSat97) and mapped its distribution on the chromosomes of the allotriploid onion A. × cornutum and the three putative diploid parental species Allium cepa, A. pskemense, and A. roylei.
